Well... after a lot of research here finally is my itinerary. Leaving the Netherlands tomorrowmorning, but still glad with all the tips and tricks for my trip. Thanx a lot!

What are you doing on your first day in Kyoto? Arashiyama bamboo grove does not even take an hour. Fushimi inari takes less than 3 hours to ascend to the top and descend. Hopefully, you have other attractions thought for for days 2&3.
Kobe is not worth it. 3 hours inclusive of seeing the mount rokko night view is more than sufficient. Himeji is pretty interesting if you have the time. Okayama is the destination of you have more than 3 hours of day light. If time permits, do all three. Depends on time you leave naoshima.
Miyajima required half a day ending after sunset. Anything more is a bonus but could be spent exploring Hiroshima city and the nearby countryside. Like mitakidera or iwakumi bridge.
Nagasaki, Kumamoto has nice beaches. South of Kyoto and Osaka at wakayama has some too.

If you'll going to Nagasaki might as well go to beppu or Miyazaki. 2 days is sufficient to see the breaches there
