Your Japan Rail Pass will cover JR trains in Tokyo, such as the Yamanote Line. But it will not cover the non-JR trains, such as the subways. One exception is the Tokyo Monorail which IS covered by the pass. A Suica card can be used on virtually all trains and buses in Tokyo, both JR and non-JR.
