Motorway and Highway toll fees

Can anyone help me with information about how much it costs to use motorways in Japan?
I am from Australia and we are used to motorways and highways being fee (paid for by car registration fees). How much to drive from Tokyo to Kyoto?

The regular one way toll from Tokyo to Kyoto is around 10,000 yen. And the journey takes about 5 hours without breaks.

I use a chrome browser with Google translate set to automatically translate Japanese web sites to English.
We will use trains to get to Kyoto but rent a car to drive under Tokyo Bay.

Note that the tolls to drive just the tunnel portion of the aqualine are 3000 yen each way.
