What is the most efficient way to travel this part of our itinerary by public transportation: Kanagawa - Shiretoko in Hokkaido - Kyoto. We can fly or take the train or some of each. Thanks for your advice.

Flying from Haneda Airport to Memenbetsu Airport is usually the most efficient. Air Do usually has lower fares than JAL: http://www.airdo.jp/ap/index.htmlANA is the only airline that operates between Memenbetsu and Osaka (Kansai Airport). Reserving as early as possible (and avoiding the peak travel seasons) is the key on saving on the fare.
