We are staying in Shinagawa and were thinking of buying the 2 day metro pass, but it doesn't seem to include Shinagawa ? Is the metro pass the wrong one for us to buy?

Yes, it is the wrong pass for you. It is generally an inconvenient pass because it covers only half of the relevant lines in Tokyo and particularly bad if you stay in a place like Shinagawa which is not even served by one of the covered lines.

I personally don't know of any worthwhile day pass in Tokyo. I find them all unpractical or overpriced or both. Therefore, I recommend to use single tickets (for a 1-2 day stay) or a Suica prepaid card (for 2+ day stays or repeating visitors).
