We are planning to travel around Japan during this spring break using the 18 Kippu.
Is there any way to find out which trains are eligible for the 18 Kippu using hyperdia?

Yes, under "search details" deselect all air, shinkansen, limited express and express options as well as non-JR trains ("Private Railway") and you will be left with results that use local and rapid JR trains only.
If you travel between Honshu and Hokkaido, you will have to look up the section around the Seikan Tunnel separately.
