A few comments for you:

It is not a good idea to visit Ramen musium after China Town. The locaion of the musium is not in the mid town. You will find places to kill your time at Minato Mirai. If you have a chance to ride a Shinkansen on the way back from Hakone area, you just get off at Shin-Yokohama. It is five minutes walk.

It is not feasible technically to travel from Gotenba to Yamanashi Sengen Jinja. According to the yahoo route search, the best is you go back to Shinjuku by bus first and then take a JR express train to Yamanashi-shi. You then take a taxi to get there. It takes four hours. Unless you drive a car all the way, you may want to skip Sengen or change the whole plan. Travel from Sengen to Kawaguchiko area is another question.

You can skip Kawagoe as well. It is not such a big deal compared to the rest of your list. Actually the street is not from edo ara. Most of those houses were built only 100 years ago. Kawagoe itself was called Ko-Edo, but not because of those houses.

If you plan to go to Nikko, maybe 30th is better and spend alomost whole day. You can't have much time to stroll in Tokyo after you are back. Nikko Edo-mura can be added to your plan if the schedule allows.

For a new year count-down, Shibuya crossing is becoming the famous spot as big as NY times square now. If you think you can survive at the crasiest place, you just do it. After that, you go to Meiji Shrine as everybody is heading for if you want to experience the hatsumode. You should not miss it.
