Take the JR Sanyo Shinkansen from Osaka (Shin-Osaka Station) to Fukuoka's Hakata Station (around 2.5 hours). From Hakata, take the "Relay Kamome" limited express train (60 minutes) and Nishikyushu Shinkansen (25 minutes) via Takeo Onsen to Nagasaki. The one way journey costs around 19,000 to 20,000 yen and takes about 4 hours when using a Nozomi or Mizuho train or around 4.5 hours when using a Sakura train along the Sanyo Shinkansen. The Japan Rail Pass is valid on Sakura trains, but a supplement fee has to be paid on Nozomi and Mizuho trains.
Depending on the time of the day, it can be faster to transfer from the Sanyo/Kyushu Shinkansen to the "Relay Kamome" at Shin-Tosu Station instead of Hakata by taking a direct Sakura or Mizuho train between Shin-Osaka and Shin-Tosu. This route is a few hundred yen more expensive than travel with a transfer at Hakata.
