I will be staying in Tokyo from May 12 - July 13 and I was not sure if I would have to get vaccinated for JE vaccine.

We visited Kyushu, Miyajima, Kyoto, Tokyo in the summer of 2013 and didn't encounter a single mosquito.

JE vaccine is only recommended if you are visiting rural areas (e.g. farms) for extended periods of time. If you're just visiting Tokyo, don't worry about it and save yourself a needle!
