What is the best way to cover (or which item not possible) on two days ( returning Kobe on 2nd day night); Enryakuji-Tenryuji-Ninnaji-Shimogama-Kinakuji-Nijo Castle -Imperial Place-National Mesuem-Ryoanji-Fushimi Inari-Daigogi-Kiyomizudera-Ginakuji-Shinnyodo-Tetsugakuno.

Hello. If you visit Kyoto for the first time,I would recommend one day you go Higasiyama area,and another day you go Arasiyama area. There are many attractions around Higashiyama area for example Kiyokizudera,Kozanji,Yasakajinja,Chion-in etc. Higashiyama area is also near Gion area which I think is the best shopping area in Kyoto. You should have one day to see Higasiyama area and Gion.

Staying in maibara might be better bec it is only 20 mins away from Kyoto using Shinkansen. Brand new Toyoko inn maibara is only 1 min away from jr rail.
Nara is pretty nIce too. Newly renovated streets and stuff.

Possible to all that in 2 day. Will be pretty rush and lunch would be quick.
Imperial palace might be the problem though. Due to having to register with the imperial agency before hand.
