Hi I will be traveling to Japan this summer and plan on purchasing the JR pass. What is the best way for me to get to Matsumoto from Hakone Yumato?

If I cannot use the JR railpass, how much will it be to get there?

If you have a Japan Rail Pass, I recommend to catch the shinkansen from Odawara and then travel bu shinkansen via Tokyo to Nagano and then by limited express to Matsumoto.

If you do not have a Japan Rail Pass and want to save money, I recommend to take Odakyu to Shinjuku (870 yen) and then a highway bus to Matsumoto (3400 yen):

If you prefer train travel, I recommend to travel by Odakyu, JR Yokohama Line and the JR Azusa limited express via Machida and Hachioji for around 7500 yen.
