Does anyone know if it is difficult to get a taxi from kyoto station to a hotel in the city late at night - maybe 11 pm or a little later?

No, at most times there is no lack of taxis in front of Kyoto Station, especially at 11pm when trains and buses are still running.
Only during the peak travel seasons, like weekends during the autumn color season, it is not unusual to have line ups and considerable waiting times in front of the taxi stands.
