Travel in Japan Time tables?

Hello,
I will be in Japan from the 5th-20th with my family. We are having trouble finding correct time tables in English for the following routes:
Shinjuku to Nagasaki, departing Shinjuku 10th of April.
Nagasaki to Nagoya, departing Nagasaki the 13th of April.
Nagoya to Takayama, departing Nagoya on the 14th
Takayama to Kyoto, departing Takayama on the 15th.
Kyoto to Tokyo, departing Kyoto on the 17th.
One of our major problems is that the google map timetables and routes for these dates do not match hyperdia timetables and suggested routes.
Are there any other sites in which would be good to compare these routes with?

would like to know how do you see the train price in hyperdia- is it FARE+SEAT FEE? although we choose unreserved seat

Look for the overall price at the top of the selection. You have to pay the fare and the seat fee, regardless if you're choosing an unreserved seat.
