Thank you for the advice, really appreciate it.
Please find my revised itinerary, your comment/advice is very much appreciated.
Day 1 (15:45hr) Osaka Accommodation near Taishi, Nishinari-ku, Osaka.
Day2 (activate With 7-day Japan Railpass) Osaka – Hiroshima - Osaka Mazda Museum (10am for the English tour), Peace Park
Day 3 Osaka-Nara- Nagoya-Tokyo (hotel in Shinjuku area) AM Osaka – Nara Kofukuji and Todaiji Temples in Nara Park, also see Nara National Museum PM Nara – Nagoya –Tokyo Toyota Car Factory
Day 4 Western Tokyo (hotel in Shinjuku area) Shibuya - walk to Yoyogi Park - visit Meiji shrine - exit the park and enter Omotesando - eat lunch in Takeshita dori and shop around a bit - take the Yamanote line to Ikebukuro and look around there for a bit, finish the day with dinner in Namco Namja town (if you like those food parks) and visit the top floor for a view.
Day 5 Northern/Central Tokyo (hotel in Shinjuku area) Tsukiji - Asakusa - Ueno - ferry to Odaiba - spend evening in Odaiba.
Day 6 Side trip to Mt Fuji (hotel in Shinjuku area)
Day 7 (hotel near Tsukiji Fish Market) Tsukiji Fish Market (4am) Northern Tokyo – Sensoji Temple, Rikugien (landscape garden), Imperial Palace & Gardens - Yasukuni & war museum
Day 8 Tokyo – Kyoto AM Kinkakuji and Ryoanji in the morning/early afternoon PM Nijo Castle + surroundings
Day 9 Kyoto Eastern Kyoto - Kiyomizu-dera Temple complex, Gion
Day 10 Kyoto– Kansai Airport On the final day, return to Osaka to catch the flight home @16:55

Day 1 (15:45hr) Osaka Exchange order to JR Pass @Kansai Airport and make seat reservations. Accommodation near Shin-Osaka
Day2 (activate 7-day Japan Railpass) Shinosaka – Hiroshima - Shinosaka Shinosaka Sation -Hiroshima Station -Tram (15min, 150yen) - A-Bomb Dome stop - Peace Memorial Park- Peace Memorial Museum (50yen) - lunch @Okonomimura, a building where a lot of Okonomiyaki stands flock
Day 3 Shinosaka-Nara- Shinosaka -Tokyo
AM Osaka-Nara-Osaka Shin-Osaka -(Tokaido Line rapid)-4 min - Osaka (JR rapid)- 60min-Nara Sation - Bus - Todaiji Daibutsuden- walk- Todaiji Temple PM Shinosaka -Tokyo Shinosaka Sation - Shinkansen hikari trains (3 hours, left side or seat D and E to view Mt Fuji) -Tokyo Station - Shinjuku (hotel in Shinjuku area)

Day 7 Central Tokyo Move hotel near Tsukiji Fish Market Tsukiji - Asakusa - Ueno - ferry to Odaiba (Toyota Mega Web) - spend evening in Odaiba.
Day 8 Tokyo – Kyoto Tsukiji Fish Market (4am) Tokyo Station- Hikari trains about 160min- JR Kyoto Station
Day 9 Kyoto AM Kinkakuji and Ryoanji in the morning/early afternoon PM Nijo Castle + surroundings
Day 10 Kyoto Eastern Kyoto - Kiyomizu-dera Temple complex, Gion
Day 11 Kyoto– Kansai Airport AM Fushimi Inari Taisha Shrine On the final day, return to Osaka to catch the flight home @16:55
